Update comments about restrictions based on review and feedback from John A Meinel.

There was concern about the clarity of whether we could restrict access to part of
a repository or not.  This is not the case and was not the original intended purpose
of the document.  The language has been changes to use directories where you can
restrict access and repositories for locations that users store branches.
